Is there naturally a crater deformity in the pectoral muscles

You know the the way if you remove too much gland it results in a crater deformity? Well,is there naturally a space for the gland in the pectorals?

No.  The pectoralis muscle has a smooth surface--Look at any bodybuilding magazine and you'll see the normal shape, which is round and full.  Bodybuilders diet to decrease the amount of fat under the skin, so that the underlying muscle detail can be seen.  Interestingly, even though many bodybuilders who use performance enhancing drugs develop gynecomastia, most of their chests look quite nice after the surgery--and of course, there is no "space for the gland" since it doesn't belong there.

Totally agree with Dr. Silverman.  The pectoral muscles are smooth and rounded to a degree.  There is no "space" for breast tissue.

so does that mean that if you do get a crater deformity, you can lose chest fat to make it look better?

Getting leaner will give improvement to a crater deformity, though it may not solve the problem completely.
